Changing base colors/fonts in JDE1 applications

What would be the process for changing the colors/fonts in the JDE1 web presentation?  We're not looking to change how the tools operate but rather the 'look and feel' of the GUI presentation.  the current E9.1 GUI format is very light and provides very little contrast, making it difficult to view at times, especially on large monitors we use for training.

We've built Pages to take the place of Task Views/Menus and as part of that development we modified the JDEFLOW.CSS along with the 'Background.GIF' files slightly to provide a brighter/contrasted look.  I'm thinking the changes required for the base application presentation would require similar changes - i'm just not sure which files would require the changes and where they're located.  i'm thinking once the changes are made it would require a package build and deployment to the web servers.
