How to save and put back changes before and after EBS refresh or clone?

We are using EBS version 12.1.3

We are facing this issue. Our developers have put lots of changes to the DEV instances such as responsibility, personalization etc. However, after refresh or clone from Production, all the changes got lost and they have to put those back. I am pretty sure lots of companies out there are facing this issue.

My question is , what are the ways to save changes before EBS refresh or clone, and how to put those changes back to the new system after the refresh or clone? Gurus, please advise. Thank you very much.
