1. Can an employee resource be part of two different HR Organizations?

Answer: Since there isn't a restriction in R12 for employees in multiple business groups, there would be no restriction for that employee to then be imported as a resource. There is multi-org security in CRM in release 12, so you would need to make sure the person importing has access to all the OU's being accessed.
