Paid same invoice in same receipt

Hello,
I have the following issue:

I have a receipt and I apply transaction X of amount 10000 and balance due is 2000.
I want to apply same transaction X of amount 1000 and got following error:

APP-AR-11651: You have paid the same invoice twice. Please correct.

We don´t receive all the amount at same time so need to have two applications.

Someone experienced this before?

Any help should be greatly appreciated.
