Upgrading from 11.5.9 to R12.1.3

Hi,

We are in process of upgrading from 11.5.9 to R12.1.3
During the course we have come to a stage of upgrade from 11.5.9 to R12.1.1
Can we do the required setup changes at this stage or should we wait to update till we are upgraded to R12.1.1?
