Specify multiple Outbound email addresses

We currently use ERMS to process emails sent to a mailbox. Emails come in and if there is not Thread ID on the message a new case is created.
The problem is, when we set the System email address (Main Menu --> Setup CRM --> Common Definitions --> Correspondance --> Install Options --> Sender's Email ) to a value, all OUTBOUND emails use this address, including OUTBOUND AAF notifications.
If a customer gets a notification from AAF and they respond/reply to it, it gets read into our system as a new case because it does not have a thread ID.
