Progress payment invoice

 Any suggestions on how to generate invoices for progress payments. I have a configured sales order for the order, but need to generate an invoice(s) for milestone payments that are due and track the payments on the sales order. 
Looking for some suggestions on what the process might be and how to possibly automate it.
