941 - New functionality requires that it be run by Pay Cycle

We just receintly took the new ESU for the 941 Report.  In order for the ube to work correctly the user must add the Pay Cycle Codes in the Processing Options.  We have 15 Pay Cycles so we will need to run this several times and then combine the totals.  Has anyone else tested this and come up with a resolution?
