Apply vs Prepayment on invoice in apply/unapply prepayment window

Hi,

What is the difference b/w apply and prepayment on invoice in apply/unapply in prepayment window.

I know when to click on apply button,but i want to know why should we enable prepayment on invoice .

Please help me out.

It  is bit urgent.
