Year-end Calendar Month rollover

I am working on JDE World A9.3 Canadian Payroll Year-end processing.  My scenario is that I ran my Calendar Month rollover after the first pay period for 2014 (pay period end date December 29th, cheque date Jan 3, 2014) but then realized that my second pay period has work dates in 2013 and 2014.  Will I have messed anything up by running the Calendar Month rollover when I did?  Can I run it again after pay period 2 which has the work dates in two years?
