1 Company in 2 seperate GL's?

If we have 2 separate GL's but the same company is in both GL's (don't ask me why), will that be a problem?  Does anyone else have a similar situation?  Thinking that in the mapping *-USD will pick up the USD part and *-ILS will pick up the Israel part..  Hopefully it's just as simple as that??
