Issues with Variance Flag PPFG in F4801?

Having an issue where all WO's that have had J/E's ran across them via R31802A and the Variance Flag is getting moved to 3-Closed WO. Any ideas on where/how this is occurring. I'm not super strong on Mfg. Acct. but I thought the flag when to 1 when R31802A was run and to 2 when R31804 was run.

Any help or suggestions are appreciated.
