Custom Menu not Functioning with Web Enablement

I installed web enablement at a client site and with JD Edwards menus or IBM menus the screens render just fine, and they all function correctly.  The client also has a custom developed menu system that displays fine, but does not interact correctly making it impossible to use.  Has anyone run into problems with custom developed display file programs that are not developed within the JD Edwards environment?  If so can you explain what was causing the issue and how you got around it?
