Best Practices for Entity Reorganization

We are trying to determine the best practice for updating HFM when entity reorganizations are made.  We have been using the same entity structure for some time and it does not correctly reflect the business.  Can someone please give me ideas on what the best practice is for entity org structure changes?  Is it best to create a new application so you have both the historically reported structure and the new structure and can balance between them?
