Run Assets Create Accouting twice in the same day

We have an issue when we run Assets Create Accouting twice in the same day.  The first run completes in normal period of time (20 minutes).  The second run can 6 - 8 hours.  In most cases the second run has much less volume than the first run.  Do we need to run something in between the Assets Create Account processes?
