agent upgrade

I have a question about the upgrade from 12.1.0.2 to .4.  Due to very strict firewall issues I had to install the agents via run.get.Agent.sh from each target host.  When I get the OMS upgraded to .4, will I be able to use the em12c console to upgrade the other agents with Setup/Manage Cloud Control/Upgrade Agents or will I have to install them each the hard way.
