ARM Reference missing on Account Analysis Profile Format

We are experiencing an issue where the a Reference setup on an Account Analysis profile format goes missing/deleted, but there is no History of the Reference being removed.  Is there a way to activate the Reference on Running/Open reconciliations for a given period without deleting and re-importing the reconciliations?
