Is there a way to block the Bonus pay code from being included with the regular pay to avoid tax err

We have employee who receive bonus payments every pay, but because of the problems with the Vertex tax calculation, I cannot include Bonus and Regular pay on the same payment.  I have to separate it into 2 separate payments.  Can I set up a payroll id to exclude bonus and 1 that is only for bonus?
