AD authentication lost after OEM upgrade

We upgraded OEM from R4 to R5 using following oracle documentation -

After successful upgrade, we lost our AD authentication for OEM. Only users set in repository are able to login now. It looks like weblogic upgrade which happens as part of R4 to R5 upgrade completely lost the AD auth part. Anyone has any idea?
