ATO and MTS: SKU and its manufacturing/shipping process?

We are in process of converting legacy system to JDE. legacy system has its own approach of manufacturing and shipping process defined.

based on observation of its current system, raw material remains same, but the packaging materials differ based on customers and so does drives cost differences. This process gets started as and when orders received.

customers who does not go through this speciality packaging cycle will be in different group and products are manufactured and ready to ship.

i am thinking of transformation to Assemble-To-Order and Make-To-Stock models.

looking for recommendations/suggestions different approaches whether to use
