Flexfield security rules changed after Oracle Ebusiness suite11i to R12 upgrade

One of our FSG Reports was using a Flexfield security rule on Company segment. After upgrading to release 12, the rules have changed and as a result the output of the report is showing incorrect balances. Has anyone faced issue with security rules after upgrading financials from 11i to R12.
