Siebel OpenUI embedded in external Application refreshes the Page

We have a Siebel OpenUI Application embedded in another application via an IFrame. When we click on the catalog tree applet randomly the application refreshes the whole page(the one containing the external application and the embedded Siebel application in the iframe).The standalone application is just fine .The setup was all OK until the browser was upgraded from IE 9 to IE 11 and the application was migrated from ActiveX based HI to OpenUI. Any pointers what might be the issue?
