Scheduler Kernel Auto-Start Issue

I have an issue where the Scheduler Kernel Auto-Start Process Count is set to 0 in the ini, however when the Enterprise Services are stoppped for a period of time and restarted, all jobs skipped during the downtime are launched even though the Scheduler Server itself is stopped. Has anyone else seen this issue before.
