xml publisher layout issues after upgrade to BI Publisher

I have an RTF template which is working fine in 11i. We recently upgraded to R12 and the RTF is not rendering properly after that, its behaving erratic. I've applied the xml file from R12 instance onto R11 and the output is fine. The issue is only with R12 instance.  Any insights?
