SO Preferences and Adv Transportation Days

I believe that I know the answer to this, but hoping that someone can point out that I'm wrong and where possible set up is missing.

Was originally trying to leverage Order Prep Days and Delivery Days from SO Preferences.  Currently are using Advanced Transportation as well, and had Lead Days and Transit Days set to zero across all routes.  Came to the realization that it appeared as if the SO Preferences were going in at SO entry, but were then being overridden when Transportation did its date calculations and the Shipment was assigned a route.  So, we tried to work a somewhat common workaround where we moved the days from preferences into the Lead Days and Transit days, but have run into snags when an
