Buttons in Partner Portal and in Employee Application

We have a requirement where the client uses eChannel (Partner Portal) as well as Power Communications (Employee Application). However both the applications use the same configured application with same set of css, image files as well as Siebel objects.

When we open these application in the thin client, some applet buttons are rendered differently in both the these applications. Request to suggest what could be the reason for this and how can this be fixed?
