Reconfiguration of global domain modified the user security access in MFP 14.1

Hi

We recently executed the reconfig global domain utility in our newly implemented MFP 14.1. Before the reconfiguration, all users were able to see all local and global domain in the fusion client. However, after the reconfig they are only seeing a limited set of local domains. We didn't change any security settings. Is that expected with a reconfiguration. How can we fix this?
