How to implement custom code in 12.2 environment

Hello,

Our environment is  E-business 12.2.5 We're in process of implementing the third party reporting tool called "Polaris".  We're installing and configuring the tool

We're installing and configuring the Polaris tool, and in the post, install steps the vendor configuring the ojspCompile_1013_properties.tmp & ojspCompile.properties.

Our question /concern is these files are maintained by autoconfig and these custom changes will be wiped off when we apply the patches and rerun the autoconfig.

Please let us know how the 12.2.5 customers are maintaining the custom code & what are options available.  I appreciate if you can point to Support DOC ID for reference.
