R03B50 Runtime excessive in 9.2 vs. 8.12

We are upgrading from E1 8.12 to E1 9.2. We know the R03B50 and the algorithms have moved to using BSFN's instead of standard UBE event rules. The issue we are having is excessive run time. Run times in 8.12 for the R03B50 and associated algorithms is 2-4 minutes. In 9.2 it has gone 30 - 60 minutes plus. Due to the volume and frequency of the receiving of the bank files, this is an unacceptable processing time for the A/R dept which needs to process 5-8 bank files each morning.

Have E1 db on SQL server and JDE is running on Windows 2012 servers (Enterprise and Web servers). Just to make sure, we created new versions of the Algorithm's and R03B50, referencing the same execution list, but it didn't help. Are there any known bugs, server configurations or other items we are overlooking? Our understanding was the change to using Business Functions was supposed to increase performance, but the exact opposite has occurred. If we run it with the processing option set to look at Negative Receipts, it is even worse, running as long as 5 hours. This can't be
