Monthly payroll picking up both monthly and semi monthly employees

We set up a new company that has a mix of semi monthly and monthly paid employees. The semi monthly payroll ran fine, however, today, when we ran the monthly payroll, it is also picking up the semi monthly employees. The master pay cycle seems to be correct, the semi monthly people have an S for pay frequency. Any ideas on why this is happening?
