Rerunning Conflict Resolution completion

We've run Conflict Resolution completion command line successfully before.  However, we have to restore back to our previous database and have to rerun conflict resolution again and to mark it as complete again.  The 2nd time we did it, marking it as Complete froze Siebel Tools.  The "checkmark" in the Siebel Tools dialog box is already checked.  And it did not close, and it did not create a record in S_INST_UPG_HIST table.

Given this state, how could we mark the Conflict Resolution as Complete using Siebel Tools again?  Is there some file that's being referenced or that we need to clean up?
