Setup Multiple Intercompany Transaction Flows for same ship-from and ship-to organizations

We would like to setup a 2 Node flow with advanced accounting for internal and external drop ship transactions, but a different flow with a single node for internal sales orders.  I don't want to create 2 ship-from inventory organizations and cannot separate by item category. 

Any ideas?
