How to deploy custom files in Siebel IP2016

In Siebel V8.x, when we created bscripts, custom .js files, custom images, etc. and placed them in the siebsrvr/webmaster/ directory where  they would automatically get uploaded to the SWE public/enu dirs on the siebel web server. Now in IP2016 the swe directory structure has changed from /public/enu/... to /public and the upload no longer happens.  My question is: Do bscripts and all other custom files have to be manually uploaded to the Siebel SWE? What if its on a different server as in Production web servers are standalone.
