Previously reconciled bank rec transactions become unreconciled in 9.0

Has anyone experienced problems with the Reconciliations tool in the G/L module where transactions which were previously marked as reconciled become unreconciled when you refresh the reconciliation file?

They can be old transactions not just transactions which were marked as reconciled in the last reconciliation.

We are using version 9.0.
