Autoinvoice Import Program runs longer in R12

We had 'slow' autoinvoice import issue in 11g and added some indexes to ra_interface_lines_all and to ra_customer_trx_lines_all, we also increased the max wait time for Autoinvoice Master Program from 60 to 90 sec and it did work well for 2 years until we upgraded to R12 , now after each backup - the first run is SLOOOOW and all following runs are (cached I assume) sufficient. I also see that the most slow routine is raaebt (tax validation?) but overall slowness after backups is noticeable as well.

Any suggestions are appreciated
