Prepayments Not Processed for Balance Adjustments

In processing Balance Adjustments, we have marked the prepayments and archive boxes on them; however, we have found when running the payroll actions not processed for prepayments and archive, some of the entries are showing on the report as not being processed even though the boxes were marked.  Any thoughts on how to troubleshoot this, what to check, etc?  Should we be concerned these are showing on the report?
