Compensation Workbench Refresh from Master

Why does the comparatio calculate wrong when using the refresh from master functionality?

Example:  CWB is open and manager has planned the merit, employee has had a change in job/salary during this time Compensation Administrator goes in and runs the refresh from master, the planned merit now needs to be recalculated off the new rate, once the new rate is input the comparataio is calculating incorrectly.  Why?
