Changing Payrolls and P45s

We have to set up a new payroll as one of our schools will hit the limit for apprentice levy.  We have changed the payroll on the 6th April and ran the process RTI - Full Payment Submission (FPS) - Additional Reporting 2019/20.  This seems to have worked fine, however when we run our P45 process it picks up these employees.  This is okay as we will not send these out, however when we terminate these employees no P45 is generated.  Has anyone else had this issue and how do you get around it other than issuing a manual P45.
