Single Check Functionality, Checks Didn't Combine and they Disappeared

We have a situation in which we loaded hours via the PYLOAD process on an off-cycle calendar. One of the employees had multipl jobs being paid with this run. Both showing on the same page with separate line numbers. We use the single check functionality. The issue is that after the confirm, the payment for this employee has disappeared. When we query the pay_line and pay_earnings, the specific pages/lines where the employee's hours were housed are showing as conifrmed, however, we are unable to view in pay_check and balances have not been updated.
