LWT for Residents is not equal to FWT

We have a situation where local withholding Tax is not equal to FWT for residents in a locality , it works fine for non-residents. The LWT for residents is not deducting 403(b) from the total. We don't have any setup under taxable gross definition Has anyone encountered this issue? We are on Peoplesoft 9.2 and Tax Update 19-E.
