Online Patching issues in R12.2

Fellow Oracle Techies,

We recently upgraded to Oracle 12.2.9. We are observing that every time we go through an online patch cycle, the profiles, All Directories are not automatically pointing to the new run file system. Did any of you run into this? How are you addressing the issue. We are also seeing environment variables getting wiped off after the cut over.

Please advise.
