right way to 'Synchronize Config." for any JDE web instance.

Whenever we make any config. changes to any JDE instances, or change logging(Individual User logging or instance' logs) we see the below message to synchronize the config. Whats the correct way to do the same? just click the sync button here? or do we need to stop the instance first, then click sync button and then start the instance? I think when the instance is down and you click synch button it automatically brings the instance up.
