E1 31 Which is the impact of not completing work order quantities SOQS in full?

I want to ask, Which is the impact of not completing work order quantities in full?
We are running JDE 9.2 and this is the scenario.
We create work orders for different sub assemblies, for example; expecting a finished quantity of 1000 kgs, but because of the nature of our manufacting process, we always get less quantity shipped, lets say SOQS = 980
Most of the times this is due to the following:
At the end of the batch a little portion of raw materials that we get in the process, it has to remain to continue with next batch.
So in the end, we have a little difference between quantity ordered and quantity shipped, How do we have to hand this differences? which is the impact?
