Can you pick using WMS and MSCA in the same Inventory Organization?

We have two distinct inventory areas in the same Inventory Organization. One is currently picking using MSCA and the other is picking on paper. We want to enable WMS for the one area but continue picking using MSCA in the other area. I enabled WMS and am able to pick with it in the one area, but my Sales Orders go straight to Backorder for the MSCA side. Each have different Order Types and Subinventories.
