How to pay transactions partially and then fully? using API Apply_in_detail

We are Able to achieve the multiple application of Receipt to same invoice but different lines through application. But when we try to do that using the API Apply_in_details, we get the error " You have paid the same transaction twice. Please correct." Any pointers to this will be useful.
