query slowed down

A custom query on a big standard table runs relatively slowly, very consistently. This is about 1 minute.

A standard query on the same table runs very fast, about 1 second.

Now I increase SGA_TARGET big time, and also SHARED_POOL_SIZE set to zero for auto tune.

Not aware of any other negative impact, but that one custom query now runs extremely slow (15 minutes). This is not on occasion or so but consistent.

My question is how it is possible the mentioned change has such an impact.
