Sales Order GL impact when marking item as shipped vs on the fulfilment

Is there a way to have the Mark item as shipped remove the parts from finished goods? Right now finished goods is getting credited after the item fulfillment. The product still shows as on hand in the inventory detail. We are trying to match the revenue to the COGS.
