Its a little weird, however, i want to undestand your real problem
1- you mean that it dissapear the MANAGED SERVER BI, your Oracle BI Instance is running well, and you only want to deploy a new repository?
Its this is yes, please, try to log in with your "BISystemUser" in EM, maybe someone change your security policy for your "weblogic" user.
2- Or you mean that it dissapear the MANAGED SERVER BI, your Oracle BI Instance is NOT running well?
It this is yes, you could some clues to understand
1. you could put some logs, when you start your weblogic domain (startWebLogic.sh / startNodeManager.sh / etc)
2. You could check please, in the Administration Console, if you see the BI Managed Server.
3. <oraclebi_installation>/user_project/domains/bifoundation_domain/servers/bi_server1/logs
