I ma working on requirement that requires me to use metrics from two facts tables, however when u use the metrics on same report, my expected results are getting inflated. I realize its possible because the two fact tables are not joined. Any suggestions on how I can possible resolve this issue?

Which product are you talking about? Are you really concerned about a "report" - which is a BI Publisher object - or an "analysis" - which is an OBIEE object?
In case you are talking about OBIEE and hence RPD modelling: There is never ever a join between fact tables! Cross-fact analysis of information always works along conformed dimenisons.
