Oh - I completely missed the part where this is a custom segment, not a native Location, department or class. Custom Segments work differently than the native ones. You may need to use a script to set the line level segment. I'm really sorry for the confusion.

This is native NetSuite behavior. If you can't delete the credit memo, update the item and amount to be zero. This way, the transactions remain, but they are zero'd out. Might be worth a try.
